OLD Data from sub-departmental laboratories during the COVID-19 outbreak

⚠⚠ This resource has not been updated since May 18, 2022.

The format of resources derived from laboratory data for screening (SI-DEP) is changing.
All resources in the new format are centralised in the new dedicated dataset:

Information of 7 June 2021

sg_epci_opendata.csv: The name of the EPCI2020 column wrongly suggests that the vintage used is 2020. To avoid confusion the column is renamed EPCI2019.

From now on, the indicators will be corrected in order to eliminate the duplicate effect when several screening tests are carried out by the same person.

Since the beginning of the pandemic, the secure Si-DEP platform has been recording all test results. In order to ensure the protection of the personal data of the persons tested, each result was linked to the issuance of an anonymised pseudo. However, with the appearance of variants on the territory, some people are required to perform two tests, so far counted twice.

The algorithm used has therefore recently been updated so that it counts only one patient when the patient is tested several times in a short period of time, always respecting anonymity. Thanks to this new pseudonymization, Santé publique France is able to strengthen its efficiency and produce even more accurate data, available every week in its epidemiological point.

Public Health France's actions

Public Health France's mission is to improve and protect the health of populations. During the health crisis linked to the COVID-19 epidemic, Public Health France is responsible for monitoring and understanding the dynamics of the epidemic, anticipating the different scenarios and implementing actions to prevent and limit the transmission of this virus on the national territory.

The DEPistage Information System (SI-DEP)

Virological surveillance indicators are derived from the screening information system (SI-DEP), the objective of which is to report test data (RT-PCR) carried out by all city laboratories and hospitals concerning SARS-COV2.

The 7-day rolling incidence rate corresponds, on D-day, to the total number of people who tested positive in the time interval [D-9; J-3], divided by the number of inhabitants.

Description of data

This dataset provides:
- the class of the incidence rate for all ages over 7 rolling days;
- the incidence rate class for persons over 65 years of age over 7 rolling days;
- the class of the all-age screening rate over 7 rolling days;
- the class of the screening rate for persons over 65 years of age over 7 rolling days;
- the class of the all-age positivity rate over 7 rolling days;
- the positivity rate class for people over 65 years of age over 7 slippery days.

The exact rates are not displayed in order to avoid identification of those tested, in particular those who test positive.

The data shall be provided at the following scale:
- EPCI;
- Municipality;
- IRIS.

The incidence rate corresponds to the number of positive tests per 100,000 inhabitants. It is calculated as follows:
(100000 * number of positive cases) / Population.

The screening rate, also called analytical capacity, corresponds to the number of tests carried out, whether positive or negative, per 100,000 inhabitants. It is calculated as follows:
(100000 * number of tests performed) / Population.

The positivity rate corresponds to the number of positive tests compared to the number of tests performed. It is calculated as follows: (100 * number of positive tests) / number of tests carried out.

Details:
- The incidence rate is calculated on a D-day from tests carried out between 3 and 9 days previously. For more recent days (D, D-1, D-2), a large number of tests have not yet been reported (deadline for collection and centralisation);
- If a patient has performed several positive tests, the date of his first PCR test is selected;
- From 29/08, indicators derived from laboratory data (SI-DEP) show incidence, positivity and screening rates corrected according to screenings carried out at airports upon arrival of international flights;
- For more information, see the methodological note available in the resources.

Limits:
- Only biological tests of persons for whom the department of residence could be located are identified. Persons whose department could not be traced back to the SIDEP data are counted only at the entire French level. As a result, the sum of the tests indicated in the departments or regions is less than the number of tests indicated in France.
- The return time of the tests may exceed 9 days in some cases. The indicators are adjusted daily according to the reception of the results.
